I've tried connecting the iPod using the dock connector (proper line out) which then connects to 3.5mm to L/R RCA cable which then plugs into an RCA to TS adaptor for each line in input. I went back and redid some tests in order to ensure I was using the Line In, which turned to be true. When connecting the iPod via line out, the output sounded overloaded/distorted, especially when the music was more busy. But even in quiet passages, you could hear the crackle and distortion in the higher frequencies. Immediately switching the connection to the headphone output (max volume) reduced the distortion significantly. Perhaps what was now being heard was distortion from the iPod itself. When turning the volume down to about 80%, then distortion was gone and the music appeared normal. As an additional test, I also connected headphones in all circumstances in order to help isolate the issue. The headphones maintained the same pattern as through the built-in speakers. Based on what I've observed, it seems like the line in cannot handle a regular line input voltage and requires a much lower input voltage that is only available through headphone out.
