This is not a bug. Editing tones is only allowed in the upper 1 layer. So, edit the tone on the upper 1 layer and then add the edited tone on any of the layers.
But if you want to edit just the octave of a tone and save to the registration bank, use the octave button to assign the octave shift to any of the layers.
